You've been hacked, I believe.
Some (probably all) of the Base64 encoded strings evaluate to a PHP with a possible binary executable (or further encrypted payload), and that's usually a sign that someone has hacked your server.

My question would be: why are you in such a need to decode the script?
If it is a hack, just clean up your server.
If it's a matter of intellectual curiosity, then tear it apart.

Ya, that obsfucated code peaked my suspicions also.
Since I don't have box available that I'd risk being corrupted, I'm unwilling to let my curiosity get the best of me.
BTW/ jjserver appears to be running out of Thailand.
